A relatively good introduction to ATmega164. Many of the concepts can be generalized to other AVR microcontrollers. I recommend reading this in concert with the datasheet of your microcontroller.

A nice, albeit brief introduction to the key concepts of microcontrollers. A more thorough textbook would be necessary for a more in-depth look at any individual topic.
