We have about 90% of our library in LibraryThing now and we love it. I wish it had a circulation feature, though. How do you all handle circulation? Thanks.

I have my about half of my church library on LT but still do circ with cards.
If you look at various church libraries, you can see that some use the comments field and say the book is in circulation and some actually tell you who has it (and don't do that since the patron does have a right to privacy - use the private comments field).
I think it depends on whether it's important for your patron to know the book is not on the shelf before coming to the library.
